I am currently running stage 1 on my FiST. I have an access port, the motor mount, and a full intake all from COBB. I want to run the stage 3 tune, but I know some hardware changes are necessary first. I don't just want to go straight to COBB, and spend 2 grand on their parts, when I might be able to achieve the same results with different parts from different companies.

In theory, I think I could just get away with doing a Mishimoto FMIC and a high flow (or catless) down pipe.

Would I run the risk of damaging my car if I ran stage 3 on just those parts, without charge piping and a full catback exhaust? If so, what should I do to reach stage 3 cheaply?

Contact Russell at DHM (Dead Hook Motorsports) and get the catless DP and his factory fit FMIC. Charge pipe you can get but imo may not be necessary. See my sig. No exhaust and dyno 212/306. That was prior to the Cobb intake. So charge pipe $134, DHM factory fit FMIC $500 and DHM catless DP for $375.
